چکیده

Completion of genome projects gives us a lot of information to deal with and analyze. From the genomic sequence data, cellular information can be obtained. The complexity of cellular processes can be analyzed not only by the individual components but also by the systematic approaches. However in general, these approaches are limited by the lack of kinetic information on the metabolism. The ultimate goals of the systematic approaches are the establishment of dynamic model that behaves similar to the cell or microorganism. This method can be accomplished by step-by-step approach to resolve and verify the uncertainties of the metabolic model [2, 5]. Mycoplasma pneumoniae is a pathogen causing atypical pneumonia in human beings, and pathogenicity related studies have been extensively carried out [3]. Basic studies of M. pneumoniaewere hampered by the difficulties in cell culture and genetic manipulation. Therefore, in silico metabolic modeling can give clues to the metabolism and physiology of this strain. In this study, we analyzed the genome sequence of M. pneumoniae and developed a static metabolic model. The concept of edges, vertexes and connectors was applied to the construction as a graph.

Dissecting the energy metabolism in Mycoplasma pneumoniae through genome-scale metabolic modeling

Mycoplasma pneumoniae, a threatening pathogen with a minimal genome, is a model organism for bacterial systems biology for which substantial experimental information is available. With the goal of understanding the complex interactions underlying its metabolism, we analyzed and characterized the metabolic network of M. pneumoniae in great detail, integrating data from different omics analyses u...

Exploring the pathway structure of metabolism: decomposition into subnetworks and application to Mycoplasma pneumoniae

MOTIVATION Reconstructing and analyzing the metabolic map of microorganisms is an important challenge in bioinformatics. Pathway analysis of large metabolic networks meets with the problem of combinatorial explosion of pathways. Therefore, appropriate algorithms for an automated decomposition of these networks into smaller subsystems are needed. RESULTS A decomposition algorithm for metabolic...

In silico identification of miRNAs and their target genes and analysis of gene co-expression network in saffron (Crocus sativus L.) stigma

As an aromatic and colorful plant of substantive taste, saffron (Crocus sativus L.) owes such properties of matter to growing class of the secondary metabolites derived from the carotenoids, apocarotenoids. Regarding the critical role of microRNAs in secondary metabolic synthesis and the limited number of identified miRNAs in C. sativus, on the other hand, one may see the point how the characte...

SIMULTANEOUS DETECTION OF CHLAMYDIA PNEUlvlONIAE AND MYCOPLASMA PNEUMONIAE BY PCR

Both C. pneumoniae and M. pneumoniae are common causes of respiratory tract infection. At present, both are still diagnosed in the laboratory retrospectively by serology. This is despite many publications which indicate that PCR, which is not retrospective, is extremely good at detecting these organisms. We thought that a single PCR test which could detect both organisms simultaneously in a...

The prevalence of Mycoplasma pneumoniae infection in patients with ventilator-associated pneumonia hospitalized in intensive care unit

Background: Ventilator-associated pneumonia (VAP) is a type of hospital acquired pneumonia with the mortality rate between 27% and 76% that develops more than 48–72 h after endotracheal intubation. Possible causes leading to this infection can be Mycoplasma pneumoniae. The objective of this study was to determine the presence of Mycoplasma pneumoniae in bronchoalveolar samples of patients with ...
